Add new unit em Vcl Project witch Tokyo version

I am migrating a project from version XE3 to Tokyo version and I have the following problem: to add or remove a unit of the project takes up to 3 hours. Our project is large (it has about 15 thousand units), but in XE3 we did not have this problem. What could be happening?
